Which should I be using for emulator installation? Will one be better optimised than the other?

Just use binaries. Quicker and more stable. It’s rarely necessary to update from source unless there is something very specific that you need that the source offers that binaries don’t. Binaries are updated typically when there are any changes of consequence.

How often should we be asking it to check for new binaries?

If say a new version of Retropie comes out, doing a script and binary check does that update every thing to the new release, or should we just rebuild a new mem card with the new release?
