I was having the same issue because I started an Earthbound save with pocketsnes, and then decided to change my emulator to pisnes. google lead me to this post, and after digging further I found the solution and thought I’d share it with you in case you still have not been able to figure it out.

in the /home/pi folder, there’s a hidden directory called “.snes96_snapshots” you may need to adjust the settings of your file manager to show hidden files. you will find your save file there.
