Are you using RetroPie 2.6.0? It is currently working for me.

I recently built my Pi2 fresh from the 2.6.0 image. After learning about the new libretro version of gpsp I grabbed it from the experimental section, threw the bios in /home/pi/RetroPie/BIOS, and it just simply worked from there for me (Using a USB SNES controller from GTRON). The only other thing to note is that I have mine overclocked to 1000 MHz using raspi-config’s “Pi2” option. I left all of my other settings alone.
