Is this with a clean install of RetroPie 3 beta 2?

Also, note in your example above you have EmulationStation running – your results from:
ps -u pi

shows
2416 tty1 00:00:00 emulationstatio
2420 tty1 00:00:19 emulationstatio

Can you type “ps -u pi” when you exit ES by pressing F4 as well?

Also, you may want to register the keyboard once, and see if that helps as per:
