I tried also this:

cd /opt/retropie/emulators/RetroArch/installdir/bin
sudo ./retroarch-joyconfig -j 0 >> /opt/retropie/configs/all/retroarch.cfg

And /opt/retropie/configs/all/retroarch.cfg was updated but buttons are still not recognised by emulator.
