I finally went through and did step 3 of the xbox conroller set up and that appears to fix my led assignment issue.

I still cannot for the life of me get to the exit emulator. I use input_exit_emulator_btn = "9" hoping to link it to the left/right thumb push.

After doing the step 3 setup, the retropie still asks me to configure my controllers upon initial boot. (I’m setting up all my configs via an SSH). Is this somehow over riding my custom configs I am designing?

Any more ideas?
