For anyone else looking to solve this problem, I did:

cd RetroPie/emulators/pisnes
wget http://pisnes.googlecode.com/git/pisnes.zip
unzip pisnes.zip
chmod 777 ./snes9x ./snes9x.cfg ./roms ./skins
