GBA must have the bios file copied to /home/pi/RetroPie/BIOS

You dont need to install the GBA emulator (ie. by updating binaries or source) as its already there (as are just about all of the emulators) on the image you wrote.

Do you have any joy configuring your logitech using the setup script for retroarch controllers?
